The Commissioner's Office is responsible for the overall direction and management of the Department of Environmental Services and includes two divisions.

- Environmental compliance and pollution prevention programs
- Brownfield investigation, cleanup and redevelopment
- Port of Rochester redevelopment
- Environmental planning services including brownfield area-wide planning, energy management and climate action planning, regional sustainability planning, and harbor management planning
